Planning on removing your HeadStock from the Waytubes? You can reduce the mis-alignment of the clamps. Some of the cardboard tubes, which paper towels are supplied on, are perfectly sized [if too large in diameter, slice lengthwise and decrease diameter]. Place in position on the right end of the HeadStock, and lightly tighten the HeadStock T Handle clamp. If you're often dealing with the issue, you can crosscut PVC tubing to suitable lengths, then rip a narrow slice [just one] to allow decreasing the overall diameter. As you slide the HeadStock off the WayTubes, insert the PVC tubes previously occupied by the WayTubes. Snug down the T Handle clamp.

For these to work do they have to be near the same size as the way tubes. If so, I'll have to look for different paper towels. The paper tubes I have are quite a bit smaller.

Thanks for the tip. I am nearing the day when I have to pull my headstock off the waytubes. Every bit of help is greatly appreciated.

All you have to do is to back off the clamp all the way and snug it a bit.
